I'm pretty sure the Raptor that over-g'd during testing is the one on display in the U.S. Air Force museum at Wright-Pat. I remember them saying the only reason they got the actual thing so early was because it was overstressed during external tank testing and couldn't fly again.

I'm almost certain that it was ship 5 that was the one that over g'd. It was a maintenance trained at Langley for a time IIRC, don't know what happened to it after that.

It was 4003. It and 4002 did almost all of the envelope expansion work, as they were the ones instrumented for loads and flying qualities. And yes, it is the one at the museum.
